You hook one bank to each battery

I have a 24 volt system (2deep cycle batteries) for the trolling motor and a 12 volt system (1 deep cycle battery) for starting the outboard and electronics.
I purchased a 3 bankk on-board charger for the system and want to know what is the proper way to kook up the charger to the 24 volt system.
- do I hook all three banks to seperate batteries or only one bank to the 24 volt system, one bank to the 12 volt system and leave one unconnected? Instructions with the charger are useless.

Remember a deep cycle battery for trolling motors is not necessarily a starting battery you need to start your outboard motor...

And you never want to leave one set of leads disconnected encase you go back to a 12 volt trolling motor setup...
