If you're only going to cover the boat when it sits out, having a motor cover is fine. If you're going to trailer it, you may not want a motor cover, so having one that's separate is a good idea. I've been told by more than one guy who makes covers that the cover is going to move in the wind while driving and the canvas (or just about any other cloth for that matter) will leave fine scratches all over the top of the motor, so that they recommend not trailering with a motor cover.

Without a splash well, you pretty much have to go with a cover that has the motor cover as part of it. I have the same problem on my boat. All of the cables and fuel line to the motor keep you from being able to completely seal the hull otherwise. I tried one of those from a big box store and returned it.
I had a high dollar, custom fit cover made for mine and it's pretty much time for a new one. The thread that the guy used to sew on the vinyl reinforcements where the cover contacted anything sticking up has rotted away and the entire inside of the cover is covered in mold and mildew.
