First thing I would do is replace the shaft seal under the water pump. You are going to have to replace those lower unit seals anyway. Can’t tell by pictures but do your bearings seem to be ok.

You could probably repair that with a repair kit from auto parts store or maybe even a good 2 part epoxy. Removing it would probably make it a little easier. But I don’t see it causing any further...

If it’s just the cowling which I think is just a cover I wouldn’t think it would hurt anything. Might help if you could post a couple of pictures.
