I'd change the impeller.
Needing some help identifying year and info on my motor. I just picked up an '86 Basstracker, and IT IS CLEAN! Sat in a garage for 5 years. Well, it has a Mariner 40hp on it....obviously not the original motor. Well, I went out to the lake to put it in the water, got new gas running in it, and it runs BEAUTIFULLY! However, never saw a "pee stream". I pulled the cowling off, and the hose was clogged up with a mud wasp.....cleaned it out, and made sure the port was cleaned out, too. Put it back on.....still no water.
So, outside of dropping the lower off of it and checking the impeller and water pump housing and stuff out, what else can I do? Can I throw a little air through it to see if there is something else in it? Doesn't seem that anything is clogging the intake.
BUT, I also need help getting information on this motor. I'm not finding an easy way to ID it, as my Johnson and my Mercury have. The information is: Mariner 40hp, 40EL 6E9 L 418018

O.K., stop running the boat until you either change or have your impeller changed. This is easily the number one killer of outboard motors. The impeller is regular maintenance item, not something you wait until it goes bad. If it sat for 5 years it is 2.5 impellers behind lol, you change it every two years. They will "take a set" if left unused for over a year. Meaning they get rigid and can no longer draw water and cool the engine. The fact that you didn't mention the boat overheating and stalling means you might have gotten very lucky and the tell-tale (pee hole) is severely clogged and otherwise cooling, but that impeller has to be changed.
As for your engine info. There will be a silver label on the mounting bracket, usually on the right side, that will have some numbers on it. Go to marineengine.com and under the parts menu you will see a list of makers, choose Mariner and enter your model number. You have posted enough to know you have a 40HP electric start long shaft.

A little more history on the Mariner 40 horsepower. They were made for a few years in Japan. They are basically Yamaha 40 horsepower. If you have difficulty finding parts, check with the Yamaha dealer for a similar year motor

Remove the rubber hose and blow air through the fitting. Daubers sometimes carry mud all the way up through the fitting inside the motor.

I removed it, cleaned it out, and blew through it, and cleaned out the port on the outside of the motor. Stopped at the side of the motor itself where it attached. That's what I'm wondering, too. Do I continue to dig into it at connection point, too? Can I throw some compressed air in there to see what might be?
Water pump definitely need changed before you run it so not to damage it. How long did you run it? Reason i ask is it possible that it never got warm enough for the thermostat to open. Could you run it in a tank or slide a barrel under it & fill with water?
Motor should start peeing in a matter of a few seconds after cranking. When the impeller gets changed the port the hose hooks to can be cleaned out at that point Do a U-tube search and you will see how water pumps are changed. It shouldnt be that hard to do on a 40 hp.
