Did you not keep it covered?
I have a 1989 Charger bass boat that is stored outside 365 days a year. It seems the sun has baked the gelcoat off to the point of feeling the metalflake on the transom portion of the boat. Was thinking of masking off the gunnel and rub rail (the boat cover has kept that area like new) lightly sanding the transom, sides, and bottom of the boat and painting it with clear Imron. Will this hold up over time? I am told regular clearcoat will only last a couple years and will start to yellow and fade away.

Oh okay. If it were me, I'd take it to a body shop and let them apply a coat of clear to it. Might cost you a little more, but with the tools and equipment they have at their disposal they could probably do a better job and it would last longer than whatever you did. Those guys are usually going to have the latest and greatest at their disposal, they might even know of some stuff you've never heard of to fight off future UV damage.
I would try wet sanding a small area first. Start with 5-600 grit and work to 2000 grit. Then polish with carnuba paste wax. You might be surprised with the results.

It feels like metal flake but it's actually oxidation. Mine is an 83 hydrasport that had sat in the middle of a field for 4 years uncovered when I got it. The entire boat looked like that pic. I was planning to have the whole boat painted until a buddy told me to try wet sanding. I used 500, 1000, 1500, and 2000 then a couple of good coats of carnuba wax. Mine still needs carpet and some trailer work but the wet sanding definitely paid off.

Mine is alittle better condition then yours, so I need to maybe hit it with maybe a 1000 grit then work my way upwards,,,,came out great bud,,,I’m just not sure I have the gusto to get the job done ...takes a lot of scrubbing and rubbing,,,more then I got
