Easiest would be black silicone or install wood dowel rod and paint.
Buy some of the rubber non skid matting used to step in the boat and cover them up. Cut it to fit the area like it comes from the factory. Other than that, go to a Fiberglas or body shop and fill them in with a matching color and gel coat it. Might get the color from the manufacturer.

Easiest way is to drill new holes in the mount to use the old holes in the boat if that will work. Some mounts even have dimples there to show you where to drill for extra holes
Wood dowels drove in(with glue or not) then paint black before or after.

Jb weld is very good. It sets up hard and dark grey, it will take 2 applications. You can sand and paint it, and it will seal up the hole and never rot.
