If you are just using one 12 volt charger you will have to charge them one at a time. Your best bet is to get a 3 bank on-board charger. That way when you get home you just plug it in and forget it until time to go again. You could get by with a 2 bank charger but I always recommend a 3 because most crappie fishermen never run their motor long enough to fully recharge the starting battery.

You can't charge a 24 volt system with just 1 regular battery charger. If all you have is the 1 charger you would have to disconnect the jumper wire between the 2 batteries and charge them seperatly, 1 at a time.

The best way is to buy a dual(2 bank) marine boat charge and mount it in your boat. It will allow you leave everything hooked up and charge both batteries. There are several brands out there, Minn Kota, Dual-Pro, BPS XPS.

They will 2 lead wires coming from the charger that will attach to each battery POS & NEG terminals. Plug in and they will charge.

I will assume your charger is a 12 volt charger and not a 12/24 volt?

You can charge them one at a time but you don't have to disconnect the jumper wire between the two, it won't hurt anything. Your best bet is to get an onboard charger with either two or three banks. I only use a two bank as I do run my boat long enough to recharge my cranking battery.

I have a 3-bank charger on my boat for when it is parked at the house. I also have a Minn Kota on-board 2-bank alternator charger so that when I motor between spots on the lake, my trolling batteries will charge back up. Both are very easy to hook up, you just need the space to put them. Fortunately my SeaArk allows that.

3 bank battery charger, switch from Minn Kota to BPS XPS made by Pro Mariner last year. They stay plugged in 24/7 when I'm not on the water.

If you're on a tight budget, buy a second 12v charger & connect the 4 leads when you get home from fishing. Hook the two chargers the same way you would install an onboard charger. If you do multi-day trips & need to charge away from home, this approach will quickly turn into a PITA. Long term, you will be VERY happy the day you get a 2 or 3 bank onboard charger and return the portable charger to your workshop.
