I am considering repainting some rod tips that have faded, chipped, etc. If I were to do this, what kind of clear coat could/should I use for a good lasting protection. Not spraying the whole rod, Just where I add the paint. Also considering my depth markers running the length of my rods. I figure someone out there what’s tried this.

I just use cheap flat white rattle cans. Tape your paint line and eyes. Last time I painted mine I didn't tape anything works just fine
i just use clear spray on lacquer, easily re coated if ever needed.
Use one of these finishes:

I find this very effective and easy to apply: "Advanced Hard As Nails" by Sally Hansen. I use the clear color formula to apply over the tip colors of the paint that I'm using. I get mine at WalMarts in the nail polish section of the store. CVS carries it as well. It is brushed on with the supplied applicator.
You just have to make sure that you allow enough time, for the paint you are using to color your tips, are DRY enough.....before applying this clear top coat. I have 4 rods done this way and the color has lasted for several seasons now.
