Should be fine. Keep transom against cab end, strap down good, keep any items towards cab and hang a red flag on bow.
I'm trying to decide on buying a 12' jon boat. I was wondering if anyone has ever fit one in the back of their pickup? Did you have any problems? I have a full size Chevy short bed.

I agree with huntinslabs. I have a 12' 4" kayak and I load it up in my Toyota Tacoma (standard size bed) and take off all the time. Hangs off a little bit but being strapped down properly, the thing doesn't move a bit.
I hauled a 12' jon in the back of a pickup for about two years. I will tell you that loading the boat into the truck, then loading all the paraphernalia into the boat - then reversing that to get the boat launched and then again to get the boat out of the water and yet again when you get home gets old very fast. I started looking for a small trailer before the first summer was over. I finally got a flat bed utility trailer that worked well as a boat trailer. I would back it into the water till the transom was in the water and then push it off the trailer. To retrieve I backed the trailer as far as I could and grabbed the bow handle and heaved it up on the trailer. As hard as it was it was still MUCH better than loading and unloading at each point to go fishing.
