I do both painted and stick-on eyes depending on what type of head I am painting. On round head jigs I use vinyl paint and various sized drill bits to make the eyes. I normally do an eye and a pupil (personal preference, but certainly not needed!) Once the eyes are painted and cured, I use Sally Hansen's clear coat nail polish to prevent chipping. My experience is I will probably lose the jig head before it chips! On minnow head jigs and pill (aspirin) head jigs I use stick on eyes with a dab of water resistant glue...not ALL "Super Glues" are created equal, so make sure you do your research to make sure you use some type of water resistant glue to keep your eyes in place.
