Man it depends on what I am doing color wise with the head and body, but I use both a lot. Probably over the years a lot more of the FL Chartreuse than any other color. Right behind these 2 is FL Blue and White. I don't know how I could have done what I did with out these 4 colors. Everything else pales in comparison, but 5th for me would most likely be Hot Pink. Now this is not to say others are not good too, like Purple for example, I make a Silver/Ginger/Purple jig that is killer for some guys!
FYI, if tying for others one will use FL Chartreuse many times over any other color! It is the king of colors! For me personally all the ones I started this with are my favorites and depending on water clarity will choose which one I will use.

The FL Yellow just seems to pop more in stained water. It could be a confidence thing but I just don't use it often. I need to just tie some up in chartreuse / black and give them a shot.
Well your also just looking through human eyes. Take it to the next level and make them glow like under a Black light and then compare. I would almost bet you can tell them apart!
Also I am the fist to love FL Yellow and over time have used it probably more than the Chart, but I can not say that over the last 15 years or so. I use to fish a lot of one of the Original Roadrunner color combos and that was Flame Red/Kelly Green/FL Yellow which also is a super color combo. However after learning to tie my self I could try all kinds of things and now I have to say my number one color combo is Chart/Blue/Chart bar none! Chart/Black/Chart comes in a close 2nd. Now once I can see my jig 3' down and the sun is shining I am going to something else and most likely it will have Silver/Silver/FL Blue as the leading one, but I have several others too. I also love Silver/Chart Crystal Antron/FL Blue, but there is another one that is hard to deny the greatness of Silver/Blue/White!
Just saying, I and lots of other guys around here have done ourselves happy with these colors.
In that stained water it will depend on how stained as I have one more for you that is an absolute killer in stained water like viability of less than 2' or if fishing right off the bank and then king is different by a lot as it's....Flame Red/Black & FL Yellow/Hot Orange! Boom!

I agree with Skip, 90% of the jigs I tie are with Fl. Chartreuse. Not much yellow used around here but I do use it myself on one of the lakes I fish. "IF" a color is working I wouldn't think about changing it
