Default Trolling motor battery changed polarity.

Trolling motor would not run, checked battery and 1 had switched polarity, also my NOCO 3 bank charged lost all lights but still outputs voltage. Guess it's time for a charger and batteries.

Pretty much the only way for it to happen to a used battery is to completely drain the voltage and reverse the connection when charged. Really no other way.
Not the safest thing to do, but it is possibly to reverse it back again by complete discharge and recharge the correct way. You'll probably need a "non-smart" charger.
