I took my fiberglass center console to fish saltwater in Louisiana last month, and now I have a couple of places in the boat where a fish hook or anchor chain laid on the deck and there is a rust imprint in the white fiberglass. Does anyone have a method to remove rust stains?

Toilet bowl cleaner, diluted.
Fish now, you'll be dead for a long time
use a little comet and scrub that spot.
Before trying anything stronger, try taking some Vitamin-C tablets and crushing them and making a paste with water. Cover the stain with the paste and let it set a few minutes or an hour and see if it has an effect. This technique is used to remove iron stains on swimming pools without damaging the fiberglass. Anything with a powder on fiberglass will leave scratches. Be carefull if choosing them.

Go to your local supply house that handles Bath tubs. They have a cleaner for Gel coat tubs that will clean it up. And not hard the gel-coat.
