I do it through the lips when I'm tightlining (they seem to stay on better in deeper water and around structure) and through the eyes when I'm using a float.
They get better action when you hook them through the eyes but they come off easier. That method works best if your not fishing in junk.

Up through the chin and out through the nose, but closer to the mouth than the eyes. The more meat that you hook, the faster that they die. Just my $.02.

I read an article once where they determined a minnow will live longer while trolling if you hook the thru the lips from the bottom up. Seems to work prety good.

I agree. Hook them through the mouth and out the skull if you are trolling. Also, if you are fishing them under a slip float, I barely hook them under the top dorsal fin area. They swim a little better and give a distressed look and action which attracts Crappies. That's what you want.

Here is a video I found that may help you a little.

Lip hook'em or through the eyes on the real small ones. I might move it to middle just under the doral fin if the bite is light and short.
