I'm sure they would eventually charge but I think your best bet and the best situation for your batteries would be an addition 2 bank charger. I run a 345 MinnKota and 230 MinnKota chargers off a single BIG extension cord with great results.
I have 2 batteries hooed up to an onboard charger. I also run 2 more batteries in parrellel when I am cranking so I can fish all day. I was wondering if I left all 4 hooked together would my 2-bank charger eventually charge them all? Right now I have to go through the hassle of disconnecting the batteries, charging 2 with the onboard charger, then charging 2 more batteries individually. Starting to becaome a pain when having to hook up and then un-hook them again. Was making sure I would not ruin anything lol. Thankyou in advance for any advice.

If both sets are 2 in parallel hook one charging leg to each set of batteries. Yes it takes a little longer but will charge them just fine. That way you don't have to disconnect and reconnect anything. I'm assuming here you are running a 12 volt motor. If running a 24 and connecting second set up in 24 then just buy a 4 bank charger or another 2 bank charger.

Buy another charger, that will fix your problem correctly. I use 2 - 2banks on mine.
There is convenient advantage in having 2 separate chargers (regardless of multiple battery Setup) ...
1 charger will inevitably fail ...
The 2nd charger can still be used (with some reconnecting) to keep in the game while the failed charger is being repaired or replaced ...

3 and 4 bank chargers are space savers no doubt ... but when anything in that charger fails = charging capability is totally gone as soon as that "space saving" charger is removed for repairing or replacing ...
