Default Battery charger question....last one, I promise!

I have recently added a battery for my trolling motor. I have a 12/24 selectable Motorguide, and I just got done rewiring in order to get this working correctly. That being said, everything is working as it should. My question, I have a 2 bank battery charger, and I feel it should be safe/ok for me to hook each battery up to their own leads from the charger (red to positive, and black to negative....of course). The batteries are tied together with a wire from the negative of one to the positive of the other. This is why I ask. Am I right in saying that putting each of these batteries on the onboard charger, WHILE THEY STILL HAVE THE CONNECTION, will be totally safe/fine/effective in charging?

This may sound like a dumb question, but I just want to make sure. Too much expense to have to replace if it isn't and something go wrong.

That is permissible for batteries of equal age and capacity, that are already connected in parallel. They will charge half as quickly, however.

The charger has independent banks so the ground tied to them will not matter.

Yep, that’s the correct way to hook up the charger

I think if each battery has its own charger leads they will be able to receive full charge rate even while connected.

Yep, I misread, thought he was wanting to charge two batteries in parallel off of one bank.

Yeah, I want to give each battery their own bank. I tried to explain it without giving a diagram. But yes, I basically want to plug each battery up to their own bank, even though they are linked together.
