Separate from the power wires or use a TM version transducer which has shielded wiring might work.
Got an I Pilot PD V2 and ran my transducer cable through the coiled power supply wires down to the motor. I'm getting RF interference when the motor is running but when I turn it off it goes back to normal. What can I do to fix it?

I'm using a tm transducer but I will take it out of the coil power cord and see if that helps

check to see if there is a fuse in the head of the trolling motor. if there is one its probably blown.
Try using a ferrite ring. Wrap around your transducer cable right before it goes into the back of the unit.
Have to try the ferrite ring because I've taken the transducer completely off of the trolling motor, taken the cord out of the coiled power cord and it's still doing it. The unit itself is about 12"away from the base of the TM. Unit works fine until I turn the TM on. It doesn't seem to increase when I turn the TM up on a higher setting either. Does radio shack have ferrite rings? And are there different kinds and sizes?

Can also happen if sharing the same power
Two totally different power supply points. Wires for TM run on one side of boat and wires for depth finder run on other side of boat

Another few tricks are to run a small ground wire from the ground on your battery to the transducer clamp and another is take a piece of inner tube and put it underneath your ducer and clamps to insulate your metal from touching the tm itself
I was going to try aluminum foil between the transducer and motor housing but it still does it without even being connected to the TM. The closest thing to the TM is the unit itself and it's about 12" away. Didn't do this at all with the other TM. An EDGE
