Another reason to get i-pilot and ditch the foot pedal!
I've always been a stand up bass fisherman; lean on a butt seat. Now that I am sitting down crappie fishing I get major knee pain after a day of fishing. I think it is the position of my knee when I have my foot on the trolling motor pedal. Going to start sitting on a butt seat to get a little better angle for my knee. Has anyone else experienced this???

My knee doesn't hurt (yet) but my hips are starting to hurt after a day of fishing where I stay seated for ext'd periods, more so than if I'm not fishing.
GO BIG ORANGE !
I meant to behave, but there were just way too many other options available at the time.
I sat in a seat that had a post that was about 14 or 15 inches instead of the 11 or so that is standard and it was more comfortable for me. My knees have to be lower than my hips by a few inches for me to be comfy for any length of time.

Look into a recessed tray for your pedal if it will work on your boat. Much easier on the legs.
I use an offset pedestal, that helps me after a long day
Sorry to hear about your knee problems. You should see a doctor and see if a cordizone shot could help. I agree with the I-pilot suggestion. You must take preventative measure right away, or you will suffer even more the older you get. At 67, I have a hard time casting or even drop shot fishing these days; with tendonitis being the culprit in my right arm. Seeing a doctor helped me, as well as wearing the proper braces, but it's tough getting old, regardless!

I invested in a 15 to 18 pneumatic adjustable pedestal, you can adjust to your needs. It sure helps the knees and hips. Mine is a swivel-Eze purchased from Grizzly Jig.
