My onboard charger is hooked up to my trolling motor battery and my cranking battery....this charger is always on when I am not using the boat. Never had any problems.
Do any of you charge the cranking battery while it is still hooked up to the engine and all the goodies. The reason for the question, I charged a battery on a boat I use to own and it burnt up a CD module.

Same here. But you're not supposed to have anything on when you charge--I disconnect the trolling motor and throw the master switch before plugging in.
My cranking battery is on the charger anytime the boat isn't in the water or on the road. 12 years and counting with no issues. The outboard's alternator puts out the same voltage and more current than the charger, so a properly functioning charger won't hurt the outboard. It's possible a poorly designed or defective charger could cause problems, but the battery is a really good protection circuit to prevent excessive voltage.
